Well, historically DW has strong links with intelligent atheism and the move towards a humanist morality. It asks the question - how are we inspired to behave morally without religion. Pullman is very much a part of that, as was Douglas Adams (who wrote "City of Death" under another name) and Richard Dawkins (linked with Lalla Ward). So it's natural that Philip Pullman should be invoked. I'm not going to complain about Doomsday being a rip-off, though you could argue that, right down to the Zeppelins!
However, what did strike me was that Doomsday completely lacked the sense of closure I felt with TAS. If anything, TAS has an even more heart-rending ending, but I never questioned it. Maybe it was because the narrative gave Will and Lyra many opportunities to come to terms with their sacrifice, and sources of support after they were parted. I feel no desire whatsoever to read or write Will/Lyra reunion fic. Their story was perfect and complete in itself.
The parted lovers are not the only parallel; I saw two others in the S3 finale. I'd argue that the TARDIS is the Doctor's daemon; when she was stolen and abused, it broke him, at least for a while. He became the redundant God, aged and decrepit, the Ancient of Days that we encounter in TAS, and was only delivered from that fate by the youthful storytelling of Martha.
People occasionally "ship" the Doctor with the TARDIS, and that works up to a point. But the daemon analogy works better for me; he can survive the loss of his soulmate, just as Lyra can, but the loss of your soul is devastating.
